Sefer v'Sefel is definitely still around.  Also Yalkut, on the square above 
Bank HaPoalim (across from Lev Yerushalyim hotel); 2 used book stores in 
Binyan Clal (one near the building entrance on Yafo, the other facing the 
shuk parking lot); another (don't remember the name) on the south side of 
Yafo, one block west of HaMelech George that has new books downstairs and 
used upstairs; and another that I'm pretty sure still exists just off of 
Derekh Bet Lechem.
